For me, the stuttering only happens in 2nd gear at 1750rpm, and under light throttle input. A change in rpm makes the stuttering go away instantly. Unlike you, I have no tunes on my car nor aftermarket exhaust. Although I do have a K&N drop in filter (the stuttering happened with the regular paper filter also, so I doubt it's the filter).
